As is well known, multiple sequence alignment (MSA) is a widely used technique in molecular sequence analysis, and the object of MSA is to find optimal alignment for several sequences. By using gap matrixes, this paper devised a new genetic algorithm to solve MSA problem, and the approach is examined by using a set of standard instances taken from the benchmark alignment database BAliBASE. Numerical simulations are performed to verify the significance of the proposed algorithm.
