Abstract

This chapter delves into the application of constrained optimization techniques to model gene regulatory networks (GRNs), with a particular focus on identifying thresholds and optimizing parameters. The study employs three top-performing evolutionary algorithms from the CEC’2020 competition to address the challenge of threshold identification in discrete GRN models. The research highlights the importance of understanding the dynamics of biological systems through qualitative modeling, using directed graphs to represent gene interactions. The chapter provides a detailed description of the optimization problem, including the constraints and fitness functions used to evaluate the performance of the algorithms. Experimental results demonstrate the effectiveness of the proposed approach, with a comparative analysis of the algorithms' convergence and statistical significance. The findings suggest that COLSHADE and SASS are both effective methods for threshold identification, while sCMAgES shows less promising results. The chapter concludes with a discussion on the potential for further research, including the exploration of mixed-integer algorithms and the modification of the fitness function to reduce reliance on biologist expertise.
