Abstract

The chapter introduces VADA, a data-driven simulator for nanopore sequencing, a technique that allows real-time analysis of long DNA sequences with several advantages over traditional methods. Nanopore sequencing involves measuring electrical current changes as DNA passes through a nanopore, but determining the DNA sequence from these measurements is complex due to variability in current signals. Existing simulators struggle to capture this variability. VADA, based on a deep generative model, aims to address these limitations by efficiently modeling the distribution of nanopore current sequences conditioned on DNA sequences. The chapter details VADA's architecture, training process, and empirical evaluation, showing that it performs competitively with non-data-driven approaches and can be used for analyzing sources of variation in nanopore signals.
