Regular ArticleFast Parallel Algorithms for Short-Range Molecular Dynamics
Abstract
Three parallel algorithms for classical molecular dynamics are presented. The first assigns each processor a fixed subset of atoms; the second assigns each a fixed subset of inter-atomic forces to compute; the third assigns each a fixed spatial region. The algorithms are suitable for molecular dynamics models which can be difficult to parallelize efficiently—those with short-range forces where the neighbors of each atom change rapidly. They can be implemented on any distributed-memory parallel machine which allows for message-passing of data between independently executing processors. The algorithms are tested on a standard Lennard-Jones benchmark problem for system sizes ranging from 500 to 100,000,000 atoms on several parallel supercomputers--the nCUBE 2, Intel iPSC/860 and Paragon, and Cray T3D. Comparing the results to the fastest reported vectorized Cray Y-MP and C90 algorithm shows that the current generation of parallel machines is competitive with conventional vector supercomputers even for small problems. For large problems, the spatial algorithm achieves parallel efficiencies of 90% and a 1840-node Intel Paragon performs up to 165 faster than a single Cray C9O processor. Trade-offs between the three algorithms and guidelines for adapting them to more complex molecular dynamics simulations are also discussed.

Mathematical equation of unified fracture criterion
2024, Journal of Materials Science and TechnologyStarting from the general form of polynomial unified fracture criteria, and then considering the fundamental principles of material fracture, we theoretically derived the unique equation forms for the first threeorder fracture criteria. Employing molecular dynamics (MD) simulations on the two typical metallic glasses, Cu65Zr35 and Ni62Nb38, under three-axis loading, the critical normal and shear stresses on the shear band plane were obtained at the point of shear instability. A comparative analysis between the derived fracture criteria and MD simulation results revealed that the two-order (2-O) fracture criterion exhibits the best agreement with the shear instability of metallic glasses. Furthermore, the validity of the 2-O fracture criterion at compressive stress state was also examined. Through theoretical derivation and MD simulations, this work concludes that the 2-O fracture criterion is the optimal choice within the polynomial range for the unified fracture criterion.
Dynamic penetration behaviors of graphene origami under high-velocity impact
2024, Journal of Materials Science and TechnologyBrittleness remains the key bottleneck for graphene to be used as impact protection materials and this obstacle can be overcome by origami-modified graphene. Herein we employed molecular dynamics simulation to investigate the perforation behaviours of graphene origami (GOri) under ballistic impact from a diamond projectile. We found that the threshold penetration velocity of GOri can be improved significantly by 46.27 % compared with that of its pristine counterpart. Under a small ballistic impact loading at a low speed, GOri experiences a unique unfolding process and hence has improved impact-resistance performance. Depending on the initial velocity of the projectile, three different penetration phenomena are observed, i.e. bounce-back, capture, and perforation state. The penetration energy depends on the roughness of GOri, the initial impact velocity, the projectile's radius and the layer number. This study provides useful insights into the perforation behaviours and energy absorption of GOri and offers useful guidelines for graphene applications as impact protection materials.
Adaptive patch grid strategy for parallel protein folding using atomic burials with NAMD
2024, Journal of Parallel and Distributed ComputingThe definition of protein structures is an important research topic in molecular biology currently, since there is a direct relationship between the function of the protein in the organism and the 3D geometric configuration it adopts. The transformations that occur in the protein structure from the 1D configuration to the 3D form are called protein folding. Ab initio protein folding methods use physical forces to model the interactions among the atoms that compose the protein. In order to accelerate those methods, parallel tools such as NAMD were proposed. In this paper, we propose two contributions for parallel protein folding simulations: (a) adaptive patch grid (APG) and (b) the addition of atomic burials (AB) to the traditional forces used in the simulation. With APG, we are able to adapt the simulation box (patch grid) to the current shape of the protein during the folding process. AB forces relate the 3D protein structure to its geometric center and are adequate for modeling globular proteins. Thus, adding AB to the forces used in parallel protein folding potentially increases the quality of the result for this class of proteins. APG and AB were implemented in NAMD and tested in supercomputer environments. Our results show that, with APG, we are able to reduce the execution time of the folding simulation of protein 4LNZ (5,714 atoms, 15 million time steps) from 12 hours and 36 minutes to 11 hours and 8 minutes, using 16 nodes (256 CPU cores). We also show that our APG+AB strategy was successfully used in a realistic protein folding simulation (1.7 billion time steps).
Recent advances in molecular dynamics of metal laser-processed nanoparticles: A review

Laser processing is the ideal method for manufacturing colloidal alloy nanoparticles with high-purity surface in a liquid by laser pulses, which is a sustainable and convenient production process. Molecular dynamics proves to be a powerful tool to provide a numerical insight for the laser interaction with material, and helps understand the mechanisms better. This paper discusses the application of molecular dynamics simulations in the characteristics and behaviors of laser processing metal nanoparticles. The cluster-based two-temperature model molecular dynamics emerges as an efficacious method for scrutinizing the microscopic dynamics of gold nanoparticles. The two-temperature model integrated with molecular dynamics model effectively emulates energy transfer and relaxation processes that underpin the ultimate nanoparticle size and morphology. Additionally, this paper delves into the interaction of laser with nanoparticles suspended in liquid and the influence of metal film thickness on nanoparticle size and distribution. Furthermore, the paper explains the impact of the liquid medium and laser energy on nanoparticle morphology, size, and properties. In summary, this review offers a comprehensive synopsis of recent advancements in molecular dynamics simulations of laser-processed metal nanoparticles.
Unveiling the crystallization mechanism of cadmium selenide via molecular dynamics simulation with machine-learning-based deep potential
2024, Journal of Materials Science and TechnologyCadmium selenide (CdSe) is an inorganic semiconductor with unique optical and electronic properties that make it useful in various applications, including solar cells, light-emitting diodes, and biofluorescent tagging. In order to synthesize high-quality crystals and subsequently integrate them into devices, it is crucial to understand the atomic scale crystallization mechanism of CdSe. Unfortunately, such studies are still absent in the literature. To overcome this limitation, we employed an enhanced sampling-accelerated active learning approach to construct a deep neural potential with ab initio accuracy for studying the crystallization of CdSe. Our brute-force molecular dynamics simulations revealed that a spherical-like nucleus formed spontaneously and stochastically, resulting in a stacking disordered structure where the competition between hexagonal wurtzite and cubic zinc blende polymorphs is temperature-dependent. We found that pure hexagonal crystal can only be obtained approximately above 1430 K, which is 35 K below its melting temperature. Furthermore, we observed that the solidification dynamics of Cd and Se atoms were distinct due to their different diffusion coefficients. The solidification process was initiated by lower mobile Se atoms forming tetrahedral frameworks, followed by Cd atoms occupying these tetrahedral centers and settling down until the third-shell neighbor of Se atoms sited on their lattice positions. Therefore, the medium-range ordering of Se atoms governs the crystallization process of CdSe. Our findings indicate that understanding the complex dynamical process is the key to comprehending the crystallization mechanism of compounds like CdSe, and can shed lights in the synthesis of high-quality crystals.
Molecular insight into the separation mechanism of crown Ether-Based channels for lithium Extraction
2024, Separation and Purification TechnologyThe shortage of lithium resources can be effectively improved by using membrane separation technology to extract lithium from salt lake brines that contain rich Li. In this study, GO modified with functionalized crown ether group (2)-hydroxymethyl-15-crown-5,15C) was used as a separation membrane for Li+/Mg2+. The effect of 15C and its content on the separation mechanism of Li+/Mg2+ in membrane was designed and studied by molecular dynamics simulation. Improving water permeability of the membrane can be achieved with the appropriate amount of 15Cs, but an excessive amount of 15C will result in channel obstruction, which is not conducive to the transport of water molecules. In addition, the special recognition of Li+ by 15Cs enhances the transmission of Li+ within the channel. Finally, it is found that the dehydration behavior of Li+ is facilitated by the interaction between 15Cs and Li+. As the diameter of Li+ is smaller than the diameter of the 15C cavity, dehydrated Li+ passes through the 15C cavity with ease under pressure. This means that during the separation process, Li+ enters a “dual transport” mode. The membrane gains higher permeability for Li+ while blocking Mg2+. This study clarifies the rapid transport mechanism of Li+ in GO-15C,which provides a feasible strategy for designing highly selective Li+/Mg2+ separation membranes.
