2019, ChemosphereCitation Excerpt :Genomic DNA of each sediment slurry sample (0.5 ml) was extracted using the MoBio PowerSoil DNA Isolation Kit (MoBio, Carlsbad, CA) as described previously (Xu et al., 2016). 16S rRNA genes of total Bacteria, Dehalococcoides, PCB degrading organism strains o-17/DF-1 and Desulfovibrionales, were quantified by SYBR Green based quantitative PCR (qPCR) using primer sets BAC338F/534R (Muyzer et al., 1993), DHC1200F/1271R (He et al., 2003), BAC908F/Dehal1265R (Edwards et al., 1989; Watts et al., 2005; Xu et al., 2012), and DSV679F/BAC805R (Devereux et al., 1992; Yu et al., 2005; Kjeldsen et al., 2007), respectively. Two putative reductive dehalogenase (RDase) genes (rdh04 and rdh12) common to Dehalococcoides mccartyi strains 195 and CBDB1 and a RDase gene-tceA functioning on trichloroethene (TCE) dechlorination were also quantified with SYBR Green qPCR (Johnson et al., 2005; Ritalahti et al., 2006; Park et al., 2011).

(2017) with slight modifications on volumes used on the permeabilization steps where, in this case, 150 µL of fixed batch culture samples were added to 500 µL 1x PBS. Table 2 shows the probes used (Eurofins Genomics, Ebersberg, Germany) in this protocol (Daims, Brühl, Amann, Schleifer, & Wagner, 1999; Devereux, Kane, Winfrey, & Stahl, 1992; Franks et al., 1998; Harmsen et al., 1999; Harmsen et al., 2000; Hold, Schwiertz, Aminov, Blaut, & Flint, 2003; Langendijk et al., 1995; Manz et al., 1996; Walker, Duncan, McWilliam Leitch, Child, & Flint, 2005; Wallner, Amann, & Beisker, 1993). Samples were stored at 4 °C until flow cytometry (FCM) analysis by a BD Accuri TM C6 Cytometer (BD, Winnersh, Wokingham, UK).
